Police arrested the pair within an hour of the serious assault at the Harbour Road car park on Sunday evening.
The boys, aged 13 and 15, were due to appear before Cardiff magistrates on Tuesday morning accused of causing grievous bodily harm with intent.
They can not be identified for legal reasons.
The girl is recovering at the University Hospital of Wales in Cardiff after suffering multiple stab wounds - her condition is not life threatening.
Earlier, detectives said they were not looking for anyone else in connection with the attack and the suspects were known to the victim.
Both boys were arrested within an hour of the alleged attack.
